Factorio is probably my all time favourite indie title. What an utterly profound and twisted game that is.

Terraria comes a close second, but the expert mode patch ruined it a little for me by simply adding too much junk and removing any real sense of linear progression. The hard mode update was the perfect amount of content for that game.

Both were particularly good in co-op mode too.
